Question about a St*****/Paul confrontation *spoilers*

I just got to the part of the first book where Paul meets Gurney again for the first time in a few years, where they take shelter in the cave and it turns out some of Gurney's smuggler men were disguised Sardaukar. What was the meaning of the confrontation between Stilgar and Paul? When Paul asks if Chani was Stilgar's first thought during the fight, and Stilgar admits that Paul was his first thought. I see an undertone which I think alludes to Paul needing to "dethrone" Stilgar, but I didn't quite get the whole conversation between the two.
