I like them all for different reasons but I'd say CoD is my favorite. It's got everything.

Dune is the most well written, IMO.
Dune Messiah has the best story/plot.
Children of Dune I like because it's the changing of the guard. Paul's vision is wrenched from him in favor of Leto's grander one.
God Emperor of Dune is my second favorite. It's basically FH preaching, but I'm in love with the concept of Leto's sacrificed humanity and the way it makes me think.
Heretics of Dune and Chapterhouse: Dune I tend to lump together as "what happened then?" books. Great stories and I love the insight into the BG but ultimately meaningless after GEoD.

Paul of Dune was so bad it gave me a seizure that dislocated both of my shoulders and prolapsed my anus.

I go back and forth between Dune and GEOD.

Dune. Always Dune for me. I like the rest very much, but the first is the best and my favourite.

Dune Messiah because that is where Frank completely throws out the Heroe's Cycle. Dune and God Emperor are tied for 2nd.

After my first read-through, it was Heretics.

The second time, it was the original (agreed on most well-written).

Now, I'm pretty solidly set on GEoD. It's polarizing, but I love the philosophy and all that stuff. And I think the story is great too!

For me it's God Emperor. I agree it's FH preaching, but what a sermon. I've been reading it for years and each time I find something I previously missed.
Also it proves SF does not need to be filled with lasers, spaceships and aliens to be interesting.

For me it will always be Dune. After reading it ( 1984 when I was 15 ) many future paths of my life were literally changed.
"... the mystery of life isn't a problem to solve but a reality to experience."

“There is no escape—we pay for the violence of our ancestors.”

Sandrider: "Keith went to Bobo's for a weekend of drinking, watched some DVDs,
and wrote a Dune Novel."

Dune had a pretty big emotional impact on my life. I felt energized the first time I read it. GEOD had a great intellectual impact on me. After I finished that one I felt wiser.
